How do you code and what modifier do we use to charge when the doctor covers for another doctor at the hospital.

It depends on what services he does, you would code the same whether he is covering for another provider or he is seeing his own patients.
There is a modifier that may be applicable, Q5 - Service Furnished By Substitute Physician Reciprocal.
