There is an IPA that has underpaid our EM charges, they also paid duplicate on our lab charge.
When refunding the duplicate payment is it within compliance to deduct the money owed with a letter stating what was done and why.

No, you should send the entire check back, they will in turn, back out the claim and adjust it accordingly. if you have to send an appeal letter do so with the check.
